Reflections on Open Research – a PI’s perspective

As part of the Open Research Pilot Project, Marta Teperek met with Dr David Savage and asked him several questions about his own views and motivations for Open Research. This led to a very inspiring conversation and great reflections on Open Research from the Principal Investigator’s perspective. The main points that came out of the discussion were:

  • Lack of reproducibility raises questions about scientific rigour, integrity and relevance of work in general
  • Being open is to work in a team and be collaborative
  • Open Research will benefit science as a whole, and not the careers of individuals
  • Peer review remains a critical aspect of the scientific process
  • Nowadays, global collaboration and information exchange is possible, making the data really robust
  • Funders should emphasise the importance of research integrity and scientific rigour

This conversation is reported below in the original interview format.

Motivations for doing Open Research

Marta: To start, could you tell me why you are keen on Open Research and why did you decide to get involved in the Open Research Pilot Project?

David: Sure, but before we start I wanted to stress that when I make comments about science, these are very general comments and they don’t apply to anyone in particular.

So my general feeling is that I am very concerned and disappointed about the lack of research reproducibility in science. Lack of reproducibility raises questions about scientific rigour, integrity and relevance of work in general. Therefore, I am really keen on exploring ways of addressing these failings of science and I want to make a contribution to solving these problems. Additionally, I am aware that I am not perfect either and I want to learn how I can improve my own practice.

Were there any particular experiences which made you realise the importance of Open Research?

This is just the general experience of reading and also reviewing far too many papers where I thought that the quality of underlying data was poor, or authors were exaggerating their claims without supporting evidence. There is too much hype around, and the general awareness about the number of papers published in high impact journals which cannot be reproduced makes the move to more transparent and open approaches necessary.

Do we need additional rewards for working openly?

How do you think Open Research could benefit academic careers?

I am not sure if Open Research could or should benefit academic careers – this should not be the goal of Open Research. The goal is to improve the quality of science and therefore the benefit of science to the public. Open Research will benefit science as a whole, and not the careers of individuals. Science has become very egotistical and badge –accumulating. We should be investigating things which we find interesting. We should not be motivated by the prize. We should be motivated by the questions.

In science we have far too many people who behave like bankers. Publishing seems to be the currency for them and thus they are sloppy and lack the necessary rigour just because they want to publish as fast as they can.

In my opinion it is the responsibility of every researcher to the profession to try to produce data which is robust. It is fine to make honest mistakes. But it is not acceptable to be sloppy or fraudulent, or not to read enough literature. These are simply not good enough excuses. I’m not claiming to be perfect. But I want to constantly improve myself and my research practice.

Barriers to greater openness in research

What obstacles may be preventing researchers from making their research openly available?

The obvious one is competition for funding, which creates the need to publish in high impact factor journals and consequently leads to the fear of being scooped. And that’s a difficult one to work around. That’s the reason why I do not make everything we do in my research group openly available. However, looking at this from society’s perspective, everything should be made openly available, and as soon as possible for the sake of greater benefit to mankind. So balance needs to be found.

Do you think that some researchers might want to make their research open, but might not know how to do it, or might not have the appropriate skills to do it?

Definitely. Researchers need to know about the best ways of making their research open. I am currently trying to work out how to make my own project’s website more open and accessible to others and what are the best ways of achieving this. So yes, awareness of tools and awareness of resources available is necessary, as well as training about working reproducibly and openly. In my opinion, Cambridge has a responsibility to be transparent and open about its processes.

Role of peer-review in improving the quality of research

What frustrates you most about the current scholarly communication systems?

Some people get frustrated with the business model of some of the major publishers. I do not have a problem with it, although I do support the idea of pre-print services, such as bioRxiv. Some researchers get frustrated about long peer-review process. I am used to the fact that peer-review is long, and I accept it because I do not want fraudulent papers to be published. However, flawed peer review, such as biased peer-review or lack of rigorous peer review, is not acceptable and it is a problem.

So how to improve the peer-review process?

I think that peer-reviewers need to have greater awareness of the need for greater rigour. I was recently asked to peer review an article. The journal had dedicated guidance for peer reviewers. However, the guidance did not contain any information about suitability to undertake the peer-reviewing work. Peer-reviewer guidance documents need to address questions like: Do you really know what the paper is about? Do you know the discipline well enough? Are there any conflicts of interest? Would you have the time to properly peer-review the work? Peer-review needs to be done properly.

What do you think about the idea of journals employing professional peer-reviewers, who could be experts in their respective fields and could perform unbiased, high quality peer-review?

This sounds very reasonable, as long as professional peer-reviewers stay up to date with science. Though this would of course cost money!

I suppose publishers have enough money to pay for this. Have you heard of open peer-review and what do you think about it?

I think it is fine, but it might be subject to cronyism. I suspect that most people will be more likely to agree for their reviews to be made open as long as they make a recommendation for the paper to be accepted.

I recently reviewed a paper of a senior person and I rejected it. But if I made my review open, it would pose a risk to me – what if the author of the paper I rejected was the reviewer of my future grant application? Would they still assess my grant application objectively? What if people start reviewing each other’s papers and start treating peer-review as a mechanism to exchange favours?

The future of Open Research is in your hands

Who or what inspires you and makes you optimistic about the future of Open Research?

In Cambridge and at the Wellcome Trust there are many researchers who care about the quality of science. These researchers inspire me. These are very clever people, who work hard and make important discoveries.

I am also inspired by teamwork and collaboration. In Big Data and in human genetics in particular, people are working collectively. Human genetics and epidemiology are excellent examples of disciplines where 10-20 years ago studies were too small to allow researchers to make significant and reproducible conclusions. Nowadays, global collaboration and information exchange is possible, making the data really robust. As a result, human genetics is delivering really important observations.

To me, part of being open is to work in a team and be collaborative.

If you had a magic wand and if you could get one thing changed to get more people share and open up their research, what would it be?

Not sure… I suppose I am still looking for it! Maybe I will find one during the Open Research Pilot Project. Seriously speaking, I do not believe that a single thing could make a difference. It is the little things that matter. For example, on my side I am trying to make my own lab and institute more aware of reproducibility issues and ensure that I can make a difference in my own environment.

So as a Group Leader, how do you ensure that researchers in your own group are rigorous in their approach?

First, I really make them aware of the importance of reproducible research and of scientific rigour. I am also making a lot of effort to ensure that my colleagues are up to date with literature. I ask them if they read important literature and if they are unable to answer I ask them to do their homework. I am also imposing rigorous standards for experiments. In my lab people repeat the key experiments, or those which are particularly surprising, in a blind fashion. It takes a lot of time and extra resources, but it is important not to be too quick and to validate findings before making claims.

I am also ensuring that my people are motivated. For example, even though everyone helps each other in my group, all PhD students have direct access to me and we have regular discussions about their work. It is important that your group is of a manageable size; otherwise, as a group leader, you will not know all your people and you will not be able to have regular discussions about their work.

How do you identify people who care about reproducible research when making hiring decisions?

I ask all prospective applicants to make a short presentation about their previous work. During their presentation I ask them to tell me exactly what their research question was and how confident they were about their discovery. I am looking for evidence of rigorous methodology, but also for honesty and for people who are not overselling their findings.

In addition, I ask about their career goals. If they tell me that their career goal is to publish in Nature, or have two papers in Science, I count this against them. Instead, I favour applicants who are question-driven, who want to make progress in understanding how things work.

Role of funding bodies in promoting Open Research

Do you think that funders could play a role in promoting Open Research?

Funders could definitely contribute to this. The Wellcome Trust is a particularly notable example of a funding body keen on Open Research. The Trust is currently looking into the best ways to make Open Research the norm. Through various projects such as the Open Research Pilot, the Trust helps researchers like myself to learn best practice on reproducible research,and also to understand the benefits of sharing expertise to improve skills across the research community.

Do you think funder policies to mandate more openness could help?

Potentially. However, policies on Open Access to publications are easy to mandate and relatively easy to interpret and implement. It is much more difficult for Open Research. What does Open Research mean exactly? The right scope and definitions would be key. What should be made open? How? The Wellcome Trust is already doing a lot of work on making important research results available, and human genomic data in particular. But making your proteomic and genomic data publicly available is slightly different from ensuring that your experiments are rigorous and your results honest. So in my opinion, funders should emphasise the importance of research integrity and scientific rigour.

To close our discussion, what do you hope to achieve through your participation in the Open Research Pilot Project?

I want to improve my own lab’s transparency. I want to make sure that we are rigorous and that our research is reproducible. So I want to learn. At the same time I wish to contribute to increased research integrity in science overall.

Open at scale: sharing images in the Open Research Pilot

Dr Ben Steventon is one of the participants in the Open Research Pilot. He is working with the Office of Scholarly Communication to make his research process more open and here reports on some of the major challenges he perceives at the beginning of the project.

The Steventon Group is a new group established last year which looks at embryonic development, in particular focusing on the zebrafish. To investigate problems in this area the group uses time-lapse imaging and tracks cells in 3D visualisations which presents many challenges when it comes to data sharing, which they hope to address through the Wellcome Trust Open Research Project. Whilst the difficulties that this group are facing are specific to a particular type of research, they highlight some common challenges across open research: sharing large files, dealing with proprietary software and joining up the different outputs of a group.

Sharing imaging data 

The data created by time-lapse imaging and cell tracking is frequently on a scale that presents a technical, as well as financial, challenge. The raw data consists of several terabytes of film which is then compressed for analysis into 500GB files. These compressed files are of a high enough quality that they can be used for analysis but they are still not small enough that they can be easily shared. In addition the group also generates spreadsheets of tracking data, which can be easily shared but are meaningless without the original imaging files and specific software to allow the two pieces of data to be connected. One solution which we are considering is the Image Data Resource, which is working to make imaging datasets in the life sciences, which have not previously been shareable due to their size, available to the scientific community to re-use.

Making it usable

The software used in this type of research is a major barrier to making the group’s work reproducible. The Imaris software the group uses costs thousands of pounds so anything shared in their proprietary formats are only accessible to an extremely small group of researchers at wealthier institutions, which is in direct opposition to the principles of Open Research. It is possible to use Fiji, an open source alternative, to recreate tracking with the imaging files and tracking spreadsheets; however, the data annotation originally performed in Imaris will be lost when the images are not saved in the proprietary formats.

An additional problem in such analyses is the sharing of protocols that detail the methodologies applied, from the preparation of the samples all the way through data generation and analysis. This is a common problem with standard peer-review journals that are often limited in the space available for the description of methods. The group are exploring new ways to communicate their research protocols and have created an article for the Journal of Visualised Experiments, but these are time consuming to create and so are not always possible. Open peer-review platforms potentially offer a solution to sharing detailed protocols in a more rapid manner, as do specialist platforms such as Wellcome Open Research and Protocols.io.

Increasing efficiency by increasing openness

Whilst the file size and proprietary software in this type of research presents some barriers to sharing, there are also opportunities through sharing to improve practice across the community. Currently there are several different software packages being used for visualisation and tracking. Therefore, sharing more imaging data would allow groups to try out different types of images on different tools and make better purchasing decisions with their grant money. Furthermore, there is a great frustration in this area that lots of people are working on different algorithms for different datasets, so greater sharing of these algorithms could reduce the amount of time wasted creating algorithms when it might be possible to adapt a pre-existing one.

Shifting models of scholarly communication

As we move towards a model of greater openness, research groups are facing a new difficulty in working out how best to present their myriad outputs. The Steventon group intends to publish data (in some form), protocols and a preprint at the same time as submitting their papers to a traditional journal. This will make their work more reproducible, and it also allows researchers who are interested in different aspects of their work to access the bits that interest them. These outputs will link to one another, through citations, but this relies on close reading of the different outputs and checking references. The Steventon group would like to make the links between the different aspects of their work more obvious and browsable, so the context is clear to anyone interest in the lab’s work. As the research of the group is so visual it would be appropriate to represent the different aspects of their work in a more appealing form than a list of links.
The Steventon lab is attempting to link and contextualise their work through their website, and it is possible to cross-reference resources in many repositories (including Cambridge’s Apollo), but they would like there to be a more sustainable solution. They work in areas with crossovers to other disciplines – some people may be interested in their methodologies, others the particular species they work on, and others still the particular developmental processes they are researching. There are opportunities here for openness to increase the discoverability of interdisciplinary research and we will be exploring this, as well as the issues around sharing images and proprietary software, as part of the Open Research Pilot.

“Become part of the research process” – observations from RLUK2017

When is a librarian not a librarian? Rather than a bad joke, this was one of the underlying interesting discussions arising from the 2017 RLUK conference held earlier in March. The conference Twitter hashtag was #rluk17 and the videos are now available. The answer, it appears is when we start talking about partnerships with, rather than support of, our research community.

As always with my write-ups of conferences, these are simply the parts that have resonated with me, and the impression I walked away with. This write up will be very different from anyone else’s from the conference, such as this blog from Lesley Pitman, and the RLUK conference report.

I have also written a sister blog describing the workshop I co-presented on the topic of Text and Data Mining.

Libraries’ role in research

The role of libraries and the people who work in them was the theme of one session – with arguments that libraries should be central to the research process.

Masud Khokhar, the Head of Digital Innovation and Research Services at Lancaster University, gave a talk on the Role of research libraries in a technological future. He said we need to get out of the culture of researchers only coming to the library with research outputs/outcomes. Language matters, he said. Lancaster University has made a deliberate decision not to use the word ‘support’, because “we have bigger aims than that”. Partnership is the future for libraries rather than just collaboration. We need to be creative co-developers working with the research community if we are to be a research library.

We need to generate a culture of experimentation: “Be creative, experiment fast, succeed or fail fast and learn from both”. It is a good challenge for us librarians to be more creative and less passive. We should embed library in research questions and processes.

The issue of how we present information to our clients came up, with Khokhar saying consistency when searching should no longer be important – we should depend on the context of the searcher. “Content might be king, but context is the kingdom”, he said.

He also showed evidence of how data visualisation can lead to greater downloads of data, and it may be even more important to data use than good metadata. Indeed, Lancaster University Library has allowed 10TB of server space for analytics of library data alone, because this is a growing and important area to drive decision making.

This perspective was also put forward by Patrick McCann from the University of St Andrews Library. He talked about the new role of Research Software Engineers, which is a role which works with the research community to develop research solutions and research outputs. St Andrews has a senior librarian for digital humanities and research computing. He noted: “we are part of the research process”.

A comment was made during the conference that many speakers had identified themselves as ‘not a librarian’. There was a call for us to open the idea of what a librarian is. Masud Khokhar suggested he would consider himself to be an ‘honorary’ librarian.

But the ‘librarian or not’ debate is an interesting question. William Nixon from the University of Glasgow noted that their Research Data Management team are not librarians, saying “it is a skill set in itself. Kokhar argued that we need to develop digital leaders for libraries. Are these people already in libraries who we train up, or are they people with these skill sets we bring in and introduce to library culture?

Libraries’ role in the Open Science agenda

Libraries are the central pivot point for the move to open research across the world, was the message from presentations about activities in Europe and Canada. This fits with the narrative that libraries should be driving the agenda rather than reacting to it.

Susan Reilly, the outgoing Executive Director of LIBER talked about re-imagining the library space in the context of open science as she presented the LIBER 2020 vision.

Open Science (a term used in Europe for ‘open research’) is on the European agenda, every single member state has signed up to develop the necessary skills, development of the open science cloud. There has been an 80 million Euro investment in this. Given LIBER is a group of libraries with a common mission to enable world-class research, the question is whether LIBER should make the whole strategy about open science?

Reilly noted that libraries have been ‘bold’ on open science for years and held back by faculty and publishers. She argued we must be resilient on this agenda. Libraries need to be taking a leadership role in all research. “Libraries need to get into the researchers’ lifecycle”, she argued. They should provide tools throughout the research lifecycle to ensure ‘open science’. To achieve this, we need digital skills, which underpin a more open and transparent research lifecycle.

The end goal, said Reilly, is world-class research, but open science facilitates that through facilitating collaboration and ensuring the sustainability of research. The 2020 vision is: “Libraries powering sustainable knowledge in the digital age”.

The proposal is that by 2022, open access will be the predominant form of publishing and research data is Findable Accessible Interoperable Reusable (F.A.I.R). Reilly noted that it is research data management “where we get the most pushback” – an experience reflected in many other institutions.

Libraries can provide platforms of innovative scholarly communications. They can facilitate open access to research publications, with services ranging from payment for APCs and becoming a publisher. Libraries also offer research data management, innovative metrics and innovative peer review.

This is an opportunity for libraries to disrupt scholarly communications system. In order for us to achieve this goal, we need research skills that underpin a more open and transparent research lifecycle – and so we need to equip researchers to do this.

Reilly noted that when LIBER went out to stakeholders – “they bought into the vision”. To achieve these goals, Reilly said it is important for libraries to have a strong relationship with institutional leadership. There needs to be transparency around the cost of publications.

We need to work on diversifying librarian’s skills and research skills. This is a matter of ‘compete or fail’ or Elsevier could take over what libraries do. We need to get into the research workflow.

LIBER’s outcomes from their consultation with stakeholders were:

  • Importance of libraries having a string relationship with institutional leadership
  • Transparency around the cost of publications
  • Working on diversifying librarians’ skills AND researchers skills
  • Be clear about what the role of libraries is/should be
  • Compete or fail
  • Get into the research workflow
  • Opportunity for libraries to disrupt scholarly communications system

It was interesting (for me) to note how similar these are to the Strategic Goals of the Office of Scholarly Communication:

The Open Scholarship theme was continued in a presentation by representatives of RLUK’s sister organisation, the Canadian Association of Research Libraries (CARL). This is a leadership organisation thinking of ways to enhance members capacity and leadership in this environment. Martha Whitehead, the President of CARL and Susan Haigh, the Executive Director presented the Canadian Roadmap for advancing Scholarly Communication.

There are issues with open access, they noted. Repositories need to improve in two major areas – we need to improve their functionality, and support and encourage the development of value added services such as peer review and tools.

There have been challenges in discussions with publishers about maximising openness which have become ‘somewhat fraught’. Libraries are working with Canadian journals to develop, assess and adopt sustainable open access funding models. The idea is that the model will be non-profit (where the money goes back in).  While it is not clear if the discussions will coalesce around anything new and bold, there is value in bringing together the communities.

The Canadians presented an initiative related to Research Data Management (RDM) called Portage. This is designed to help with RDM in the country. It has a director, and because it is an organisation with a facility, the library voice is well respected around the table. Experts are contributing their expertise to this. There is also a Federated Research Data Repository – a joint software development project with Compute Canada, and the Scholars Portal Dataverse offers data deposit and sharing at no charge to researchers.

New challenges for libraries

Torsten Reimer spoke about the new focus of the British Library on ‘everything accessible’. He discussed the implications for libraries as we move towards a more open access future. We need to change focus, he argued, with new skills and areas, and we should be working together with the research community.

As more material is available openly then what is the role of a national library? Reimer asked. Perhaps libraries need to provide infrastructure, we should focus on preservation & adding value. Given the majority of academics use software in the context of their projects, should libraries be supporting, integrating and preserving it?

The ‘just in case’ model is no longer feasible for libraries. The British Library is looking at partnerships in content creation, research & infrastructure. Examples include plans to expose the EThOS API to allow for machine consumption of data about theses. They are also looking to replace the current “hand knitted” preservation system with more robust scalable shareable solution

Collaborate or die?

The opening keynote was by John MacColl, the University Librarian & Director of Library Services, at St Andrews University (and outgoing president of RLUK). MacColl spoke about the ‘research commons’.

He referred to the ‘tragedy of the commons’ which was an argument put forward in 2003 that individuals cancelling subscriptions for the Big Deal had meant an increase of 129% in cost to access literature. Publishers are creating ‘artificial scarcity’ to the literature which means they can charge as they please. This is a ransack of the commons.

It is not just cost, these Big Deals have meant that most collections are becoming the same and we are losing access to other resources. MacColl also noted the lost need for bibliographers. But his call was that research libraries face a challenge in re-appropriating the responsibility for the preservation of key scholarly objects held on publisher servers and other vendors worldwide.

So, argued McColl, we need to work collectively to ‘find means of getting around being held ransom by publishers’. We need a ‘post-collective Big Deal world’. This is Plan B, where we take back control, find post cancellation access, arrange document delivery and green open access.

But this is not something we can do individually. MacColl asked: “When we are doing things in our own institutions, who are we letting down by not thinking of the wider community?” We need some sort of formal governance to make that happen. The challenge is Higher Education is a very conservative world. People will not take a step unless convinced this is a sensible step to take.

We need to focus on the global – where libraries collaborate on shared bibliographic data and create a ‘collective collection’. Plan B needs to be national.

So much more

This blog has glossed over many very interesting presentations and talks. I do, however wish to mention the last session of the event which broadened the discussion outside of the library to the issue of ‘inclusion’ in the Higher Education sector. Libraries, as a neutral ‘safe’ place on campus, of course have a big role to play in this. As has been the case in every meeting I have attended since November last year, the double threats of Brexit and Trump have never been far from the discussion, and never more so than in the context of inclusion.

Darren Lund, a ‘middle aged white guy from Canada’ spoke very entertainingly about his work on diversity, making the point that if you have privilege you should use it to make positive change.

The final talk was a sobering walk through some research into the racial diversity of universities with plenty of data proving that universities are not as liberal as they are perceived to be by us. Statistics such as 92% of professors in the UK are white, and the fact there are only three Vice Chancellors from the black and minority ethnic community in the UK, supported Professor Kalwant Bhopal’s argument that we need to actively address the issue of inclusion.

Summary

This blog began with a fairly provocative statement – that people do not identify themselves as librarians when we start talking about partnerships with, rather than support of, our research community. This is an interesting question. Many librarians feel that their role is to support, not lead. Yet others argue that unless we do take a leading role we will become redundant.

So what is the solution? Do we widen the definition of a library? Do we widen the definition of a librarian? Or are we happy with the ‘honorary librarian’ solution? These are some of the questions that need further teasing out. One thing is sure, the landscape is changing rapidly and we need to change with it.

Open Research Project, first thoughts

Dr Laurent Gatto is one of the participants in the Office of Scholarly Communication’s Open Research Pilot. He has recently blogged about his first impressions of the pilot. With his permission we have re-blogged it here.

I am proud to be one of the participants in the Wellcome Trust Open Research Project (and here). The call was initially opened in December 2016 and was pitched like this:

Are you in favour of more transparency in research? Are you concerned about research reproducibility? Would you like to get better recognition and credit for all outputs of your research process? Would you like to open up your research and make it more available to others?

If you responded ‘yes’ to any of these questions, we would like to invite you to participate in the Open Research Pilot Project, organised jointly by the Open Research team at the Wellcome Trust and theOffice of Scholarly Communication at the University of Cambridge.

This of course sounded like a great initiative for me and I promptly filed an application.

We had our kick-off meeting on the 27th January, with the aim of getting to know each other and somehow define/clarify some of the objectives of the project. This post summarises my take on it.

Here’s how I introduced myself.

Who are you?

Laurent Gatto, Senior Research Associate in the Department of Biochemistry, physically located in Systems Biology and the Maths Department. SSI fellow and Software/Data Carpentry instructor and generally involved in the Open community in Cambridge, such as OpenConCam and Data Champions initiative.

What is your research about and what kind of data does your research generate?

My area of research is computational biology, with special focus on high-throughput proteomics and integration of different data and annotations. I use raw data produced by third parties, in particular the Cambridge Centre for Proteomics (mass spectrometry data), and produce processed/annotated/interactive data and a lot of software (and also here).

What motivated you to participate in the Pilot?

Improve openness/transparency (and hence reproducibility/rigour) in my research and communication, and participate in improving openness (and hence reproducibility/rigour) more widely.

What kind of outputs are you planning to share? Do you foresee any difficulties in sharing?

My direct outputs are systematically shared openly early on: open source software (before publication), pre-prints, improved data (as data packages). Difficulties, if any, generally stem from collaborators less willing to share early and openly.

A personal take on the project

It is a long project, 2 years, and hence a rather ambitious one, of a unique kind. Hence, we will have to define its overall goals as we go. The continued involvement of the participants over time will play a major role in the project’s success.

What are attainable goals?

It is important to note that there is no funding for the participants. We are driven by a desire to be open, benefit from being open and the visibility that we can gain through the project, and the prospect that the Wellcome Trust will learn from our experience and, implement any lessons learnt. We get to interact with each other and with research support librarians, who will help us throughout the duration of the project. We also commit to sharing of research outputs beyond traditional publications and to engage with the Project, by participating in Project meetings and contributing to Project publications.

A lot of our initial discussions centred around rewards for open research or, actually, lack thereof and perceived associated risks. Indeed, the traditional academic rewarding system and the competitiveness in research leaves little room for reproducibility and openness. It is, I believe, all participants hope that this project will benefit us, in some form or another.

A critical point that is missing is the academic promotion of open research and open researcher, as a way to promote a more rigorous and sound research process and tackle the reproducibility crisis. What should the incentives be? How to make sure that the next generation of academics genuinely value openness and transparency as a foundation of rigorous research?

Some desired outputs

Ideally, I would like that the Wellcome Trust’s famous Research investigator awards to be de facto Open research investigator awards. There’s currently a split (opposition?) between doing research and supporting open science when doing research. In every grant I have written, I had to demonstrate that the team had a track record, or was in a good position to successfully pursue to proposed project. Well, how about demonstrating a track record in being good in opening and sharing science outputs? Every researcher submitting a grant should convincingly demonstrate that they are, have been and/or will be proactive open researcher and openly disseminate all the outputs. By leading by example in the frame of this Open Research Project, this is something that the Wellcome Trust could take away from.

Unfortunately, it is a fact that open science is not on the agenda of many (most?) more senior researchers and that they are neither in a position to be open nor that open science is a priority at all. I find it particularly disheartening that many senior academics (i.e. those that will sit on the panel deciding if I’m worth my next job) consider investing time in open science and the promotion of open science as time wasted of actually doing research. A bit like time for outreach and promotion of science to the wider public is sometimes looked down at, as not being the real stuff.

Another desire is that this project will enable us to influence funders, such as the Wellcome Trust, of course, but also more widely the research councils.

As a concrete example, I would like all grants that are accepted to be openly published beyond the daft layman summary. Published grants after acceptance should include data management plan, the pathway to impact, possibly more, and these could then be used to assess to what extend the project delivered as promised.

This serves at least two purposes. First, it is a way to promote transparency and accountability towards the funder, scientific community and public. Also, it is a great resource for early career researchers. Unless there is specific support in place, writing a first grant is not an easy job, especially given the multitude documents to prepare in addition to the scientific case for support. And even for more experienced researchers, it can’t harm to explore different approaches to grant writing.

Another concrete output is the requirement for a dedicated software management plan for each grant that involves any software development. I certainly consider my software to be equivalent to data and document it as such in my DMPs, but there seems to be a need for clarification.

I believe that I do a pretty decent job in conducting open science: pre-prints, open access, release data, … In the frame of this project, I shall do a better job at promoting open science for its own sake.

I also hope that by bringing some of my projects under the umbrella of the the Open Research Project, I will benefit from a broader dissemination that will, directly or indirectly, be beneficial for my career (see the importance of benefits and rewards above).

Next steps

It is important to make the most out of this unique opportunity. We need to create a momentum, define ambitious goals, and work hard to reach them. But I also think that it is important to get as much input as possible from the community. Nothing beats collective intelligence for such open-ended projects, in particular for open projects.

We are going OPEN – the Open Research experiment has begun!

There has been much discussion recently about the reproducibility crisis and about the growing distrust among the public in the quality of research. As illustrated in our ‘Case for Open Research’ series of blog posts, one of the main reasons for this is that researchers are currently rewarded for the number of papers they publish in high impact factor journals, and not necessarily for the quality of work that they are doing.

Indeed, Cambridge researchers clearly indicated that the lack of incentives to do anything other than publishing in these types of journals is one of the main blockers discouraging them from adopting a more open research practice.

Joining forces with the Wellcome Trust

The Office of Scholarly Communication started talking about these problem with the Open Research team at the Wellcome Trust. The Wellcome Trust are natural allies, as they have consistently led their researchers towards greater openness. They were one of the first funding bodies to introduce policies on Open Access and on data management and sharing. Now the Wellcome Trust is moving towards proactively supporting Open Research beyond enforcing their compliance requirements.

To promote immediate and transparent research sharing, they have recently launched the Wellcome Open Research platform which allows researchers to submit articles about virtually any research output and get published within a couple of days. The Wellcome Trust is now considering making Open Research one of their strategic priorities.

We quickly realised that we have a lot of shared interests, and joining forces to tackle the problem together made a lot of sense. We came up with the idea to launch the Open Research Pilot Project.

The Open Research Pilot – understanding the barriers to “openness”

We conceived the project as a two year experiment, which would allow us to gain an understanding of what is needed for researchers to share and get credit for all outputs of the research process. These include non-positive results, protocols, source code, presentations and other research outputs beyond the remit of traditional publications.

The Project aims to understand the barriers preventing researchers from sharing (including resource and time implications), as well as what the incentives are. The Project aims to utilise the new Wellcome Open Research publishing platform, together with other channels, to share these outputs.

The invitation to take part in the Pilot was sent to all researchers at Cambridge funded by the Wellcome Trust. Participating researchers had to commit to sharing of research outputs beyond traditional publications and to engage with the Project, by participating in Project meetings and contributing to Project publications.

Is ‘doing the right thing’ enough incentive?

Our biggest question was whether anyone would be willing to participate in the Pilot. We did not offer any incentive other than encouraging researchers to contribute to the greater good. The only support available to those who wanted to take part in the project was that offered by the Wellcome Trust and Cambridge Open Research team members, but there was no financial aid available to prospective participants. We thought that regardless of the outcome, that inviting researchers would be a good exercise to go through – we thought that if no one applied, we would have learnt that doing ‘the right thing’ was not a good enough motivator.

Thankfully, we received several fantastic applications from individual researchers and research groups who demonstrated great interest in and motivation for Open Research. We initially planned to work with two research groups, but given the quality of applications received and passion for Open Research expressed by the applicants, we decided to extend the scope of the project to four research groups. We have selected researchers doing different types of research, with the aim of learning about distinct problems in sharing that are experienced in diverse research disciplines:

  •       Dr Laurent Gatto –is  doing computational biology research, with a special focus on proteomics data. His interest is: How to effectively share research data and the code needed to reproduce them?
  •       Dr David Savage – is researching molecular pathogenesis of the consequences of obesity. His question is: What are the problems with sharing data coming from human participants?
  •       Dr Benjamin Steventon – is a developmental biologist generating and analysing large-scale imaging datasets. He would like to know: Are there image repositories allowing one to share large image datasets in a re-usable way?
  •       Dr Marta Costa and Dr Greg Jefferis (and others) – researchers leading the work on two collaborative projects: Connectomics and Virtual Fly Brain, which will create interactive tools to interrogate Drosophila neural network connections. They would like to understand: What are the issues with sharing complex interactive datasets? How to ensure long-term preservation of complex digital objects?

Motivations

So what motivated these researchers to apply for the project? We asked this question at the application stage and were positively surprised by the altruistic answers that we received. Our researchers were largely driven by a desire to improve the research process. We have seen responses like:

  • “Openness in research, from data and software to publication, is a central pillar of good research.”
  • “I am very concerned (disappointed as a scientist) by the current wave of ‘unreproducible’ and/or ‘irrelevant’ research, and am very passionate about contributing to improving scientific endeavour in this regard.”
  • I am very enthusiastic about exploiting new ways of sharing my research output beyond the established peer-review journal system.”
  • “I believe that sharing research outputs fully, including data and code are essential to accelerate research, and I have benefitted from it in my own research.”

Summarising, researchers expressed a great desire for contributing to a cultural change. Researchers wanted to change the way in which research was disseminated and to increase research transparency and reproducibility.

Let’s get to work

We all met (the researchers, Wellcome Trust and Cambridge Open Research teams) on Friday 27 January to officially start the two year project. Each research group was appointed a facilitator – a dedicated member of the Cambridge Open Research team to support researchers during the Project. Research groups will meet with their facilitators on a monthly basis in order to discuss shareable research outputs and to decide on best ways to disseminate these outputs. Every six months all project members will meet together to discuss the barriers to sharing discovered and to assess the progress of the Project.

One of the main goals of the Project is to learn what the barriers and incentives are for Open Research and to share these findings with others interested in the subject to inform policy development. Therefore, we will be regularly publishing blog posts on the Unlocking Research blog and on the Wellcome Open Research blog with case studies describing what we have discovered while working together. There will be an update from each research group every six months. We will also be publicly sharing all main outputs of the Project.

We are all extremely excited about going “Open” and we suggest that anyone interested in the Open Research practice watches this space.

Creating a research data community

Are research institutions engaging their researchers with Research Data Management (RDM)? And if so, how are they doing it? In this post, Rosie Higman (@RosieHLib), Research Data Advisor, University of Cambridge, and Hardy Schwamm (@hardyschwamm),  Research Data Manager, Lancaster University explore the work they are doing in their respective institutions.

Whilst funder policies were the initial catalyst for many RDM services at UK universities there are many reasons to engage with RDM, from increased impact to moving towards Open Research as the new normal. And a growing number of researchers are keen to get involved! These reasons also highlight the need for a democratic, researcher-led approach if the behavioural change necessary for RDM is to be achieved. Following initial discussions online and at the Research Data Network event in Cambridge on 6 September, we wanted to find out whether and how others are engaging researchers beyond iterating funder policies.

At both Cambridge and Lancaster we are starting initiatives focused on this, respectively Data Champions and Data Conversations. The Data Champions at Cambridge will act as local experts in RDM, advocating at a departmental level and helping the RDM team to communicate across a fragmented institution. We also hope they will form a community of practice, sharing their expertise in areas such as big data and software preservation. The Lancaster University Data Conversations will provide a forum to researchers from all disciplines to share their data experiences and knowledge. The first event will be on 30 January 2017.

RDMFBreakoutHaving presented our respective plans to the RDM Forum (RDMF16) in Edinburgh on 22nd November we ran breakout sessions where small groups discussed the approaches our and other universities were taking, the results summarised below highlighting different forms that engagement with researchers will take.

Targeting our training

RDM workshops seem to be the most common way research data teams are engaging with researchers, typically targeting postgraduate research students and postdoctoral researchers. A recurrent theme was the need to target workshops for specific disciplinary groups, including several workshops run jointly between institutions where this meant it was possible to get sufficient participants for smaller disciplines. Alongside targeting disciplines some have found inviting academics who have experience of sharing their data to speak at workshops greatly increases engagement.

As well as focusing workshops so they are directly applicable to particular disciplines, several institutions have had success in linking their workshop to a particular tangible output, recognising that researchers are busy and are not interested in a general introduction. Examples of this include workshops around Data Management Plans, and embedding RDM into teaching students how to use databases.

An issue many institutions are having is getting the timing right for their workshops: too early and research students won’t have any data to manage or even be thinking about it; too late and students may have got into bad data management habits. Finding the goldilocks time which is ‘just right’ can be tricky. Two solutions to this problem were proposed: having short online training available before a more in-depth training later on, and having a 1 hour session as part of an induction followed by a 2 hour session 9-18 months into the PhD.

Tailored support

Alongside workshops, the most popular way to get researchers interested in RDM was through individual appointments, so that the conversation can be tailored to their needs, although this obviously presents a problem of scalability when most institutions only have one individual staff member dedicated to RDM.

IMG_20161122_121401There are two solutions to this problem which were mentioned during the breakout session. Firstly, some people are using a ‘train the trainer’ approach to involve other research support staff who are based in departments and already have regular contact with researchers. These people can act as intermediaries and are likely to have a good awareness of the discipline-specific issues which the researchers they support will be interested in.

The other option discussed was holding drop-in sessions within departments, where researchers know the RDM team will be on a regular basis. These have had mixed success at many institutions but seem to work better when paired with a more established service such as the Open Access or Impact team.

What RDM services should we offer?

We started the discussion at the RDM Forum thinking about extending our services beyond sheer compliance in order to create an “RDM community” where data management is part of good research practice and contributes to the Open Research agenda. This is the thinking behind the new initiatives at Cambridge and Lancaster.

However, there were also some critical or sceptical voices at our RDMF16 discussions. How can we promote an RDM community when we struggle to persuade researchers being compliant with institutional and funder policies? All RDM support teams are small and have many other tasks aside from advocacy and training. Some expressed concern that they lack the skills to market our services beyond the traditional methods used by libraries. We need to address and consider these concerns about capacity and skill sets as we attempt to engage researchers beyond compliance.

Summary

It is clear from our discussions that there is a wide variety of RDM-related activities at UK universities which stretch beyond enforcing compliance, but engaging large numbers of researchers is an ongoing concern. We also realised that many RDM professionals are not very good at practising what we preach and sharing our materials, so it’s worth highlighting that training materials can be shared on the RDM training community on Zenodo as long as they have an open license.

Walking the talk- reflections on working ‘openly’

As part of Open Access Week 2016, the Office of Scholarly Communication is publishing a series of blog posts on open access and open research. In this post Dr Lauren Cadwallader discusses her experience of researching openly.

Earlier this year I was awarded the first Altmetric.com Annual Research grant to carry out a proof-of-concept study looking at using altmetrics as a way of identifying journal articles that eventually get included into a policy document. As part of the grant condition I am required to share this work openly. “No problem!” I thought, “My job is all about being open. I know exactly what to do.”

However, it’s been several years since I last carried out an academic research project and my previous work was carried out with no idea of the concept of open research (although I’m now sharing lots of it here!). Throughout my project I kept a diary documenting my reflections on being open (and researching in general) – mainly the mistakes I made along the way and the lessons I learnt. This blog summarises those lessons.

To begin at the beginning

I carried out a PhD at Cambridge not really aware of scholarly best practice. The Office of Scholarly Communication didn’t exist. There wasn’t anyone to tell me that I should share my data. My funder didn’t have any open research related policies. So I didn’t share because I didn’t know I could, or should, or why I would want to.

I recently attended The Data Dialogue conference and was inspired to hear many of the talks about open data but also realised that although I know some of the pitfalls researchers fall into I don’t quite feel equipped to carry out a project and have perfectly open and transparent methods and data at the end. Of course, if I’d been smart enough to attend an RDM workshop before starting my project I wouldn’t feel like this!

My PhD supervisor and the fieldwork I carried out had instilled in me some practices that are useful to carrying out open research:.

Lesson #1. Never touch your raw data files

This is something I learnt from my PhD and found easy to apply here. Altmetric.com sent me the data I requested for my project and I immediately saved it as the raw file and saved another version as my working file. That made it easy when I came to share my files in the repository as I could include the raw and edited data. Big tick for being open.

Getting dirty with the data

Lesson #2. Record everything you do

Another thing I was told to do during my PhD lab work was to record everything you do. And that is all well and good in the lab or the field but what about when you are playing with your data? I found I started cleaning up the spreadsheet Altmetric.com sent and I went from having 36 columns to just 12 but I hadn’t documented my reasons for excluding large swathes of data. So I took a step back and filled out my project notebook explaining my rationale. Documenting every decision at the time felt a little bit like overkill but if I need to articulate my decisions for excluding data from my analysis in the future (e.g. during peer review) then it would be helpful to know what I based my reasoning on.

Lesson #3. Date things. Actually, date everything

I’d been typing up my notes about why some data is excluded and others not so it informs my final data selection and I’d noticed that I’d been making decisions and notes as I go along but not recording when. If I’m trying to unpick my logic at a later date it is helpful if I know when I made a decision. Which decision came first? Did I have all my ‘bright ideas’ on the same day and now the reason they don’t look so bright is was because I was sleep deprived (or hungover in the case of my student days) and not thinking straight. Recording dates is actually another trick I learnt as a student – data errors can be picked up as lab or fieldwork errors if you can work back and see what you did when – but have forgotten to apply thus far. In fact, it was only at this point that I began dating my diary entries…

Lesson #4. A tidy desk(top) is a tidy mind

Screen Shot 2016-10-24 at 13.21.11I was working on this project just one day a week over the summer so every week I was having to refresh my mind as to where I stopped the week before and what my plans were that week. I was, of course, now making copious notes about my plans and dating decisions so this was relatively easy. However, upon returning from a week’s holiday, I opened my data files folder and was greeted by 10 different spreadsheets and a few other files. It took me a few moments to work out which files I needed to work on, which made me realise I needed to do some housekeeping.

Aside from making life easier now, it will make the final write up and sharing easier if I can find things and find the correct version. So I went from messy computer to tidy computer and could get back to concentrating on my analysis rather than worrying if I was looking at the right spreadsheet.

 

Lesson #5. Version control

One morning I had been working on my data adding in information from other sources and everything was going swimmingly when I realised that I hadn’t included all of my columns in my filters and now my data was all messed up. To avoid weeping in my office I went for a cup of tea and a biscuit.

Upon returning to my desk I crossed my fingers and managed to recover an earlier version of my spreadsheet using a handy tip I’d found online. Phew! I then repeated my morning’s work. Sigh. But at least my data was once again correct. Instead of relying on handy tips discovered by frantic Googling, just use version control. Archive your files periodically and start working on a new version. Tea and biscuits cannot solve everything.

Getting it into the Open

After a couple more weeks of problem free analysis it was time to present my work as a poster at the 3:AM Altmetrics conference. I’ve made posters before so that was easy. It then dawned on me at about 3pm the day I needed to finish the poster that perhaps I should share a link to my data. Cue a brief episode of swearing before realising I sit 15ft away from our Research Data Advisor and she would help me out! After filling out the data upload form for our institutional repository to get a placeholder record and therefore DOI for my data, I set to work making my spreadsheet presentable.

Lesson #6. Making your data presentable can be hard work if you are not prepared

I only have a small data set but it took me a lot longer than I thought it would to make it sharable. Part of me was tempted just to share the very basic data I was using (the raw file from Altmetric.com plus some extra information I had added) but that is not being open to reproducibility. People need to be able to see my workings so I persevered.

I’d labelled the individual sheets and the columns within those sheets in a way that was intelligible to me but not necessarily to other people so they all needed renaming. Then I had to tidy up all the little notes I’d made in cells and put those into a Read Me file to explain some things. And then I had to actually write the Read Me file and work out the best format for it (a neutral text file or pdf is best).

I thought I was finished but as our Research Data Advisor pointed out, my spreadsheets were returning a lot of errors because of the formula I was using (it was taking issue with me asking it to divide something by 0) and that I should share one file that included the formulae and one with just the numbers.

If I’d had time, I would have gone for a cup of tea and a biscuit to avoid weeping in the office but I didn’t have time for tea or weeping. Actually producing a spreadsheet without formulae turned out to be simple once I’d Googled how to do it and then my data files were complete. All I then needed to do was send them to the Data team and upload a pdf of my poster to the repository. Job done! Time to head to the airport for the conference!

Lesson #7. Making your work open is very satisfying.

Just over three weeks have passed since the conference and I’m amazed that already my poster has been viewed on the repository 84 times and my data has been viewed 153 times! Wowzers! That truly is very satisfying and makes me feel that all the effort and emergency cups of tea were worth it. As this was a proof-of-concept study I would be very happy for someone to use my work, although I am planning to keep working on it. Seeing the usage stats of my work and knowing that I have made it open to the best of my ability is really encouraging for the future of this type of research. And of course, when I write these results up with publication in mind it will be as an open access publication.

But first, it’s time for a nice relaxed cup of tea.

Making the connection: research data network workshop

During International Data Week 2016, the Office of Scholarly Communication is celebrating with a series of blog posts about data. The first post was a summary of an event we held in July. This post looks at the challenges associated with financially supporting RDM training.

RDM services in the UK are maturing and efforts are increasingly focused on connecting disparate systems, standardising practices and making platforms more usable for researchers. This is also reflected in the recent Concordat on Research Data which links the existing statements from funders and government, providing a more unified message for researchers.

The practical work of connecting the different systems involved in RDM is being led by the Jisc Research Data Shared Services project which aims to share the cost of developing services across the UK Higher Education sector. As one of the pilot institutions we were keen to see what progress has been made and find out how the first test systems will work. On a personal note it was great to see that the pilot will attempt to address much of the functionality researchers request but that we are currently unable to fully provide, including detailed reporting on research data, links between the repository and other systems, and a more dynamic data display.

Context for these attempts to link, standardise and improve RDM systems was provided in the excellent keynote by Dr Danny Kingsley, head of the Office of Scholarly Communication at Cambridge, reminding us about the broader need to overhaul the reward systems in scholarly communications. Danny drew on the Open Research blogposts published over the summer to highlight some of the key problems in scholarly communications: hyperauthorship, peer review, flawed reward systems, and, most relevantly for data, replication and retraction. Sharing data will alleviate some of these issues but, as Danny pointed out, this will frequently not be possible unless data has been appropriately managed across the research lifecycle. So whilst trying to standardise metadata profiles may seem irrelevant to many researchers it is all part of this wider movement to reform scholarly communication.

Making metadata work

Metadata models will underpin any attempts to connect repositories, preservation systems, Current Research Information Systems (CRIS), and any other systems dealing with research data. Metadata presents a major challenge both in terms of capturing the wide variety of disciplinary models and needs, and in persuading researchers to provide enough metadata to make preservation possible without putting them off sharing their research data. Dom Fripp and Nicky Ferguson are working on developing a core metadata profile for the UK Research Data Discovery Service. They spoke about their work on developing a community-driven metadata standard to address these problems. They are drawing on national and international standards, such as the Portland Common Data Model, trying to build on existing work to create a standard which will work for the Shared Services model. The proposed standard will have gold, silver and bronze levels of metadata and will attempt to reward researchers for providing more metadata. This is particularly important as the evidence from Dom and Nicky’s discussion with researchers is that many researchers want others to provide lots of metadata but are reluctant to do the same themselves.

We have had some success with researchers filling in voluntary metadata fields for our repository, Apollo, but this seems to depend to a large extent on how aware researchers are of the role of metadata, something which chimes with Dom and Nicky’s findings. Those creating metadata are often unaware of the implications of how they fill in fields, so creating consistency across teams, let alone disciplines and institutions can be a struggle. Any Cambridge researchers who wish to contribute to this metadata standard can sign up to a workshop with Jisc in Cambridge on 3rd October.

Planning for the long-term

A shared metadata standard will assist with connecting systems and reducing researchers’ workload but if replicability, a key problem in scholarly communications, is going to be possible digital preservation of research data needs to be addressed. Jenny Mitcham from the University of York presented the work she has been undertaking alongside colleagues from the University of Hull on using Archivematica for preserving research data and linking it to pre-existing systems (more information can be found on their blog.)

Jenny highlighted the difficulties they encountered getting timely engagement from both internal stakeholders and external contractors, as well as linking multiple systems with different data models, again underlining the need for high quality and interoperable metadata. Despite these difficulties they have made progress on linking these systems and in the process have been able to look into the wide variety of file formats currently in use at York. This has lead to conversations with the National Archive about improving the coverage of research file formats in PRONOM (a registry of file formats for preservation purposes), work which will be extremely useful for the Shared Services pilot.

In many ways the project at York and Hull felt like a precursor to the Shared Services pilot; highlighting both the potential problems in working with a wide range of stakeholders and systems, as well as the massive benefits possible from pooling our collective knowledge and resources to tackle the technical challenges which remain in RDM.

Could Open Research benefit Cambridge University researchers?

At the Office of Scholarly Communication we have been thinking for a while about Open Research ideas and about moving beyond mere compliance with funders’ policies on Open Access and research data sharing. We thought that the time has come to ask our researchers what they thought about opening up the research process and sharing more: not only publications and research data, but also protocols, methods, source code, theses and all the other elements of research. Would they consider this beneficial?

Working together with researchers – democratic approach to problem-solving

To get an initial idea of the expectations of the research community in Cambridge, we organised an open discussion hosted at the Department of Engineering. Anyone registering was asked three questions:

  • What frustrates you about the research process as it is?
  • Could you propose a solution that could solve that problem?
  • Would you be willing to speak about your ideas publicly?

20160608_163000Interestingly, around fifty people registered to take part in the discussion and almost all of them contributed very thought-provoking problems and appealing solutions. To our surprise, half of the people expressed their will to speak publicly about their ideas. This shaped our discussion on the day.

So what do researchers think about Open Research? Not surprisingly, we started from an animated discussion about unfair reward systems in academia.

Flawed metrics

A well-worn complaint: the only thing that counts in academia is publication in a high impact journal. As a result, early career researchers have no motivation to share their data and to publish their work in open access journals, which can sometimes have lower impact factors. Additionally, metrics based on the whole journal do not reflect the importance of the research described: what is needed is article-level impact measurements. But it is difficult to solve this systemic problem because any new journal which wishes to introduce a new metrics system has no journal-level impact factor to start with, and therefore researchers do not want to publish in it.

Reproducibility crisis: where quantity, not quality, matters

Researchers also complained that the volume of produced research is higher and higher in terms of quantity and science seems to have entered an ‘era of quantity’. They raised the concern that the quantity matters more than the quality of research. Only the fast and loud research gets rewarded (because it is published in high impact factor journals), and the slow and careful seems to be valued less. Additionally, researchers are under pressure to publish and they often report what they want to see, and not what the data really shows. This approach has led to the reproducibility crisis and lack of trust among researchers.

Funders should promote and reward reproducible research

The participants had some good ideas for how to solve these problems. One of the most compelling suggestions was that perhaps funding should go not only to novel research (as it seems to be at the moment), but also to people who want to reproduce existing research. Additionally, reproducible research itself should be rewarded. Funders could offer grant renewal schemes for researchers whose research is reproducible.

Institutions should hire academics committed to open research

Another suggestion was to incentivise reward systems other than journal impact factor metrics. Someone proposed that institutions should not only teach the next generation of researchers how to do reproducible research, but also embed reproducibility of research as an employment criteria. Commitment to Open Research could be an essential requirement in job description. Applicants could be asked at the recruitment stage how they achieve the goals of Open Research. LMU University in Munich had recently included such a statement in a job description for a professor of social psychology (see the original job description here and a commentary here).

Academia feeding money to exploitative publishers

Researchers were also frustrated by exploitative publishers. The big four publishers (Elsevier, Wiley, Springer and Informa) have a typical annual profit margin of 37%. Articles are donated to the publishers for free by the academics, and reviewed by other academics, also free of charge. Additionally, noted one of the participants, academics also act as journal editors, which they also do for free.

In addition to this, publishers take away the copyright from the authors. As a possible solution to the latter, someone suggested that universities should adopt institutional licences on scholarly publishing (similar to the Harvard licence) which could protect the rights of their authors

Pre-print services – the future of publishing?

Could Open Research aid the publishing crisis? Novel and more open ways of publishing can certainly add value to the process. The researchers discussed the benefits of sharing pre-print papers on platforms like arXiv and bioRxiv. These services allow people to share manuscripts before publication (or acceptance by a journal). In physics, maths and computational sciences it is common to upload manuscripts even before submitting the manuscript to a journal in order to get feedback from the community and have the chance to improve the manuscript.

bioRxiv, the life sciences equivalent of arXiv, started relatively recently. One of our researchers mentioned that he was initially worried that uploading manuscripts into bioRxiv might jeopardise his career as a young researcher. However, he then saw a pre-print manuscript describing research similar to his published on bioRxiv. He was shocked when he saw how the community helped to change that manuscript and to improve it. He has since shared a lot of his manuscripts on bioRxiv and as his colleague pointed out, this has ‘never hurt him’. To the contrary, he suggested that using pre-print services promotes one’s research: it allows the author to get the work into the community very early and to get feedback. And peers will always value good quality research and the value and recognition among colleagues will come back to the author and pay back eventually.

Additionally, someone from the audience suggested that publishing work in pre-print services provides a time-stamp for researchers and helps to ensure that ideas will not be scooped by anyone – researchers are free to share their research whenever they wish and as fast they wish.

Publishers should invest money in improving science – wishful thinking?

It was also proposed that instead of exploiting academics, publishers could play an important role in improving the research process. One participant proposed a couple of simple mechanisms that could be implemented by publishers to improve the quality of research data shared:

  • Employment of in-house data experts: bioinfomaticians or data scientists, who could judge whether supporting data is of a good enough quality
  • Ensure that there is at least one bioinfomatician/data scientist on the reviewing panel for a paper
  • Ask for the data to be deposited in a public, discipline-specific repository, which would ensure quality control of the data and adherence to data standards.
  • Ask for the source code and detailed methods to be made available as well.

Quick win: minimum requirements for making shared data useful

A requirement that, as a minimum, three key elements should be made available with publications – the raw data, the source code and the methods – seems to be a quick win solution to make research data more re-usable. Raw data is necessary as it allows users to check if the data is of a good quality overall, while publishing code is important to re-run the analysis and methods need to be detailed enough to allow other researchers to understand all the processes involved in data processing. An excellent case study example comes from Daniel MacArthur who has described how to reproduce all the figures in his paper and has shared the supporting code as well.

It was also suggested that the Office of Scholarly Communication could implement some simple quality control measures to ensure that research data supporting publications is shared. As a minimum the Office could check the following:

  • Is there a data statement in the publication?
  • If there is a statement – is there a link to the data?
  • Does the link work?

This is definitely a very useful suggestion from our research community and in fact we have already taken this feedback aboard and started checking for data citations in Cambridge publications.

Shortage of skills: effective data sharing is not easy

The discussion about the importance of data sharing led to reflections that effective data sharing is not always easy. A bioinformatician complained that datasets that she had tried to re-use did not satisfy the criteria of reproducibility, nor re-usability. Most of the time there was not enough metadata available to successfully use the data. There is some data shared, there is the publication, but the description is insufficient to understand the whole research process: the miracle, or the big discovery, happens somewhere in the middle.

Open Research in practice: training required

Attendees agreed that it requires effort and skills to make research open, re-usable and discoverable by others. More training is needed to ensure that researchers are equipped with skills to allow them to properly use the internet to disseminate their research, as well as with skills allowing them to effectively manage their research data. It is clear that discipline-specific training and guidance around how to manage research data effectively and how to practise open research is desired by Cambridge researchers.

Nudging researchers towards better data management practice

Many researchers have heard or experienced first-hand horror stories of having to follow up on somebody else’s project, where it was not possible to make any sense of the research data due to lack of documentation and processes. This leads to a lot of time wasted in every research group. Research data need to be properly documented and maintained to ensure research integrity and research continuity. One easy solution is to nudge researchers towards better research data management practice could be formalised data management requirements. Perhaps as a minimum, every researchers should have a lab book to document research procedures.

The time is now: stop hypocrisy

Finally, there was a suggestion that everyone should take the lead in encouraging Open Research. The simplest way to start is to stop being what has been described as a hypocrite and submit articles to journals which are fully Open Access. This should be accompanied by making one’s reviews openly available whenever possible. All publications should be accompanied by supporting research data and researchers should ensure that they evaluate individual research papers and that their judgement is not biased by the impact factor of the journal.

Need for greater awareness and interest in publishing

One of the Open Access advocates present at the meeting stated that most researchers are completely unaware of who are the exploitative and ethical publishers and the differences between them. Researchers typically do not directly pay the exploitative publishers and are therefore not interested in looking at the bigger picture of sustainability of scholarly publishing. This is clearly an area when more training and advocacy can help and the Office of Scholarly Communication is actively involved in raising awareness in Open Access. However, while it is nice to preach in a room of converts, how do we get other researchers involved in Open Access? How should we reach out to those who can’t be bothered to come to a discussion like the one we had? This is the area where anyone who understands the benefits Open Access has a job to do.

Next steps

We are extremely grateful to everyone who came to the event and shared their frustrations and ideas on how to solve some problems. We noted all the ideas on post it notes – the number of notes at the end of the discussion was impressive, an indication of how creative the participants were in just 90 minutes. It was a very productive meeting and we wish to thank all the participants for their time and effort.

We think that by acting collaboratively and supporting good ideas we can achieve a lot. As an inspiration, McGill University’s Montreal Neurological Institute and Hospital (the Neuro) in Canada have recently adopted a policy on Open Research: over the next five years all results, publications and data will be free to access by everyone.

The case for Open Research: solutions?

This series arguing the case for Open Research has to date looked at some of the issues in scholarly communication today. Hyperauthorship, HARKing, the reproducibility crisis, a surge in retractions all stem from the requirement that researchers publish in high impact journals. The series has also looked at the invalidity of the impact factor and issues with peer review.

This series is one of an increasing cacophony of calls to move away from this method of rewarding researchers. Richard Smith noted in a recent BMJ blog criticising the current publication in journal system: “The whole outdated enterprise is kept alive for one main reason: the fact that employers and funders of researchers assess researchers primarily by where they publish. It’s extraordinary to me and many others that the employers, mainly universities, outsource such an important function to an arbitrary and corrupt system.”

Universities need to open research to ensure academic integrity and adjust to support modern collaboration and scholarship tools, and begin rewarding people who have engaged in certain types of process rather than relying on traditional assessment schemes. This was the thrust of a talk in October last year”Openness, integrity & supporting researchers“. If nothing else, this approach makes ‘nightmare scenarios’ less likely. As Prof Tom Cochrane said in the talk, the last thing an institution needs is to be on the front page because of a big fraud case. 

What would happen if we started valuing and rewarding other parts of the research process? This final blog in the series looks at opening up research to increase transparency. The argument suggests we need to move beyond rewarding only the journal article – and not only other research outputs, such as data sets but research productivity itself.

So, let’s look at how opening up research can address some of the issues raised in this series.

Rewarding study inception

In his presentation about HARKing (Hypothesising After the Results are Known) at FORCE2016 Eric Turner, Associate Professor OHSU suggested that what matters is the scientific question and methodological rigour. We should be emphasising not the study completion but study inception before we can be biased by the results.  It is already a requirement to post results of industry sponsored research in ClinicalTrials.gov – a registry and results database of publicly and privately supported clinical studies of human participants conducted around the world. Turner argues we should be using it to see the existence of studies.  He suggested reviews of protocols should happen without the results (but not include the methods section because this is written after the results are known).

There are some attempts to do this already. In 2013 Registered Reports was launched: “The philosophy of this approach is as old as the scientific method itself: If our aim is to advance knowledge then editorial decisions must be based on the rigour of the experimental design and likely replicability of the findings – and never on how the results looked in the end.” The proposal and process is described here. The guidelines for reviewers and authors are here, including the requirement to “upload their raw data and laboratory log to a free and publicly accessible file-sharing service.”

This approach has been met with praise by a group of scientists with positions on more than 100 journal editorial boards, who are “calling for all empirical journals in the life sciences – including those journals that we serve – to offer pre-registered articles at the earliest opportunity”. The signatories noted “The aim here isn’t to punish the academic community for playing the game that we created; rather, we seek to change the rules of the game itself.” And that really is the crux of the argument. We need to move away from the one point of reward.

Getting data out there

There is definite movement towards opening research. In the UK there is now a requirement from most funders that the data underpinning research publications are made available. Down under, the Research Data Australia project is a register of data from over 100 institutions, providing a single point to search, find and reuse data. The European Union has an Open Data Portal.

Resistance to sharing data amongst the research community is often due to the idea that if data is released with the first publication then there is a risk that the researcher will be ‘scooped’ before they can get those all-important journal articles out. In response to this query during a discussion with the EPSRC it was pointed out that the RCUK Common Principles state that those who undertake Research Council funded work may be entitled to a limited period of privileged use of the data they have collected to enable them to publish the results of their research. However, the length of this period varies by research discipline.

If the publication of data itself were rewarded as a ‘research output’ (which of course is what it is), then the issue of being scooped becomes moot. There have been small steps towards this goal, such as a standard method of citing data.

A new publication option is Sciencematters, which allows researchers to submit observations which are subjected to triple-blind peer review, so that the data is evaluated solely on its merits, rather than on the researcher’s name or organisation. As they indicate “Standard data, orphan data, negative data, confirmatory data and contradictory data are all published. What emerges is an honest view of the science that is done, rather than just the science that sells a story”.

Despite the benefits of having data available there are some vocal objectors to the idea of sharing data. In January this year a scathing editorial in the New England Journal of Medicine suggested that researchers who used other people’s data were ‘research parasites’. Unsurprisingly this position raised a small storm of protest (an example is here). This was so sustained that four days later a clarification was issued, which did not include the word ‘parasites’.

Evaluating & rewarding data

Ironically, one benefit of sharing data could be an improvement to the quality of the data itself. A 2011 study into why some researchers were reluctant to share their data found this to be associated with weaker evidence (against the null hypothesis of no effect) and a higher prevalence of apparent errors in the reporting of statistical results. The unwillingness to share data was particularly clear when reporting errors had a bearing on statistical significance.

Professor Marcus Munafo in his presentation at the Research Libraries UK conference held earlier this year suggested that we need to introduce quality control methods implicitly into our daily practice. Open data is a very good step in that direction. There is evidence that researchers who know their data is going to be made open are more thorough in their checking of it. Maybe it is time for an update in the way we do science – we have statistical software that can run hundreds of analysis, and we can do text and data mining of lots of papers. We need to build in new processes and systems that refine science and think about new ways of rewarding science.

So should researchers be rewarded simply for making their data available? Probably not, some kind of evaluation is necessary. In a public discussion about data sharing held at Cambridge University last year, there was the suggestion that rather than having the formal peer review of data, it would be better to have an evaluation structure based on the re-use of data – for example, valuing data which was downloadable, well-labelled and re-usable.

Need to publish null results

Generally, this series looking at the case for Open Research has argued that the big problem is the only thing that ‘counts’ is publication in high impact journals. So what happens to all the results that don’t ‘find’ anything?

Most null results are never published with a study in 2014 finding that of 221 sociological studies conducted between 2002 and 2012, only 48% of the completed studies had been published. This is a problem because not only is the scientific record inaccurate, it means  the publication bias “may cause others to waste time repeating the work, or conceal failed attempts to replicate published research”.

But it is not just the academic reward system that is preventing the widespread publication of null results – the interference of commercial interests on the publication record is another factor. A recent study looked into the issue of publication agreements – and whether a research group had signed one prior to conducting randomised clinical trials for a commercial entity. The research found that  70% of protocols mentioned an agreement on publication rights between industry and academic investigators; in 86% of those agreements, industry retained the right to disapprove or at least review manuscripts before publication. Even more concerning was  that journal articles seldom report on publication agreements, and, if they do, statements can be discrepant with the trial protocol.

There are serious issues with the research record due to selected results and selected publication which would be ameliorated by the requirement to publish all results – including null results.

There are some attempts to address this issue. Since June 2002 the Journal of Articles in Support of the Null Hypothesis has been published bi-annually. The World Health Organisation has a Statement on the Public Disclosure of Clinical Trial Results, saying: “Negative and inconclusive as well as positive results must be published or otherwise made publicly available”. A project launched in February last year by PLOS ONE is a collection focusing on negative, null and inconclusive results. The Missing Pieces collection had 20 articles in it as of today.

In January this year there were reports that a group of ten editors of management, organisational behaviour and work psychology research had pledged they would publish the results of well-conceived, designed, and conducted research even if the result was null.  The way this will work is the paper is presented without results or discussion first and it is assessed on theory, methodology, measurement information, and analysis plan.

Movement away from using the impact factor

As discussed in the first of this series of blogs ‘The mis-measurement problem‘, we have an obsession with high impact journals. These blogs have been timely, falling as they have within what seems to be a plethora of similarly focused commentary. An example is a recent Nature news story by Mario Biagioli, who argued the focus on impact of published research has created new opportunities for misconduct and fraudsters. The piece concludes that “The audit culture of universities — their love affair with metrics, impact factors, citation statistics and rankings — does not just incentivize this new form of bad behaviour. It enables it.”

In recent discussion amongst the Scholarly Communication community about this mis-measurement the suggestion that we can address the problem by limiting the number of articles that can be submitted for promotion was raised. This ideally reduces the volume of papers produced overall, or so the thinking goes. Harvard Medical School and the Computing Research Association “Best Practices Memo” were cited as examples by different people.

This is also the approach that has been taken by the Research Excellence Framework in the UK – researchers put forward their best four works from the previous period (typically about five years). But it does not prevent poor practice. Researchers are constantly evaluated for all manner of reasons. Promotion, competitive grants, tenure, admittance to fellowships are just a few of the many environments a researcher’s publication history will be considered.

Are altmetrics a solution? There is a risk that any alternative indicator becomes an end in itself. The European Commission now has an Open Science Policy Platform, which, amongst other activities has recently established an expert group to advise on the role of metrics and altmetrics in the development of its agenda for open science and research.

Peer review experiments

Open peer review is where peer review reports identify the reviewers and are published with the papers.  One of the more recent publishers to use this method of review is the University of California Press’ open access mega journal called Collabra, launched last year. In an interview published by Richard Poynder, UC Press Director Alison Mudditt notes that there are many people who would like to see more transparency in the peer review process. There is some evidence to show that identifying reviewers results in more courteous reviews.

PLOS One publishes work after an editorial review process which does not include potentially subjective assessments of significance or scope to focus on technical, ethical and scientific rigor. Once an article is published readers are able to comment on the work in an open fashion.

One solution could be that used by CUP journal JFM Rapids, which has a ‘fast-track’ section of the journal offering fast publication for short, high-quality papers. This also operates a policy whereby no paper is reviewed twice, thus authors must ensure that their paper is as strong as possible in the first instance. The benefit is it offers a fast turnaround time while reducing reviewer fatigue.

There are calls for post publication peer review, although some attempts to do this have been unsuccessful, there are arguments that it is simply a matter of time – particularly if reviewers are incentivised. One publisher that uses this system is the platform F1000Research which publishes work immediately and invites open post-publication review. And, just recently, Wellcome Open Research was launched using services developed by F1000Research. It will make research outputs available faster and in ways that support reproducibility and transparency. It uses an open access model of immediate publication followed by transparent, invited peer review and inclusion of supporting data.

Open ways of conducting research

All of these initiatives demonstrate a definite movement towards an open way of doing research by addressing aspects of the research and publication process. But there are some research groups that are taking a holistic approach to open research.

Marcus Munafo published last month a description of the experience the UK Center for Tobacco and Alcohol Studies and the MRC Integrative Epidemiology Unit at the University of Bristol over the past few years of attempting to work within an Open Science Model focused on three core areas:  study protocols, data, and publications.

Another example is the Open Source Malaria project which includes researchers and students using open online laboratory notebooks from around the world including Australia, Europe and North America. Experimental data is posted online each day, enabling instant sharing and the ability to build on others’ findings in almost real time. Indeed, according to their site ‘anyone can contribute’. They have just announced that undergraduate classes are synthesising molecules for the project. This example fulfils all of the five basic principles of open research suggested here.

The Netherlands Organisation for Scientific Research (NWO) has just announced that it is making 3 million euros available for a Replication Studies pilot programme. The pilot will concentrate on the replication of social sciences, health research and healthcare innovation studies that have a large impact on science, government policy or the public debate. The intention after this study will be to “include replication research in an effective manner in all of its research programmes”.

A review of literature published this week has demonstrated that open research is associated with increases in citations, media attention, potential collaborators, job opportunities and funding opportunities. These findings are evidence, the authors say,  “that open research practices bring significant benefits to researchers relative to more traditional closed practices”.

This series has been arguing that we should move to Open Research as a way of changing the reward system that bastardises so much of the scientific endeavour. However there may be other benefits according to a recently published opinion piece which argues that Open Science can serve a different purpose to “help improve the lot of individual working scientists”.

Conclusion

There are clearly defined problems within the research process that in the main stem from the need to publish in  high impact journals. Throughout this blog there are multiple examples of initiatives and attempts to provide alternative ways of working and publishing.

However, all of this effort will only succeed if those doing the assessing change the rules of the game. This is tricky. Often the people who have succeeded have some investment in the status quo remaining. We need strong and bold leadership to move us out of this mess and towards a more robust and fairer future. I will finish with a quote that has been attributed to Mark Twain, Einstein and Henry Ford. “If you always do what you’ve always done, you’ll always get what you’ve always got”. It really is up to us.
